In the commentary, Joss Whedon says that when the Alliance troops lower their weapons at the end of the film was actually the actors simply stopping after he yelled "cut" on set. The footage was added to the film. The scene was supposed to end with the soldier asking for an order from the operative. It was changed in post production.
