(At around 00:19:50) The World Security Council asks Fury why he doesn't start on phase two. To which Fury says phase two isn't ready yet and they need a response team. This could be a reference to the fact that this is the last movie of phase one and the movie where they finally assemble everyone from the previous marvel movies into a response team: The Avengers. Except it's not a reference to that.
