The pistol that the Agents use throughout the film are a variation of the Desert Eagle--this was a deliberate choice by the Wachowskis against the will of their armorer. This is mostly due to Desert Eagles mostly being seen as novelty guns; they're chambered in .50 caliber--which is considered massive by pistol standards. The recoil is nearly impossible to control even with two hands, making the use of this pistol to be considered very unrealistic. However this fits within the continuity of the film as the Agents always fire this pistol one-handedly, emphasizing their inhuman "machine" qualities.
