Another hint that could demonstrate that Ernesto is not Miguel's great great grandfather happens right before he has security take the boy away. Twice before Ernesto tries to give Miguel his blessing, the orange petal doesn't glow (except that Ernesto never started the blessing, which would make the petal to glow, so technically could still be family), which only happens when deceased family members want to send their kin back to the living.
