In X-Men: le origini - Wolverine (2009), Wolverine escaped the Alkali Lake facility after having been through the adamantium grafting procedure; it is only later that he is shot through the head, which causes his amnesia. In X-Men: Apocalypse, Wolverine is still imprisoned in the facility after having been enhanced with adamantium, but he already seems to have amnesia (since he doesn't remember his own name). Although the film gives no explicit reason for this, perhaps the device that is strapped to his body and around his head is meant to re-condition him and erase his memories.
