Esther had no real reason to kill Sister Abigail. She did want to prevent her from returning, but Abigail had already successfully warned John and Kate that Esther had had behavioral problems in the past. Esther killing Abigail would only serve to incriminate her even more, since the murder occurred right after Abigail had given John and Kate reason to doubt Esther's innocence. Abigail's death also could not have been written off as an accident, as it was very obviously a deliberate killing.
