At 1:36:18, the Architect says of Neo and Trinity - "Like acids and bases, you're dangerous when mixed together". When you mix an acid with a base, they actually become neutralized and form a salt.Although it is true that weak acids and bases will harmlessly neutralise to water and salt when mixed, strong acids and bases can react violently, producing significant heat and toxic gasses and generally throwing corrosive stuff about. Storage guidance is to keep such acids and bases in separate safety cabinets to avoid accidents. Careful reacting of these chemicals safely produces useful results just as in the film carefully bringing Neo and Trinity close to each other improves the efficiency of the Matrix. Of course, strong acids and bases are dangerous in their own right too as the Analyst finds out.
