Earlier in the film, the T-1000 was able to fix the downed T-800 by "injecting" some of its own liquid metal. Later, after Pops falls into the vat of liquid metal at the factory, he develops abilities of a T-1000. Feasibly , wouldn't this transfer also have the potential to override his reprogramming so that he would no longer be an ally of Kyle and Sarah?When Pops was explaining what the liquid metal was, he said it was harmless without a CPU. Pops' CPU was dedicated to Sarah, so he was upgraded but not reprogrammed.
