When the choir goes into their up-tempo version of "Hail Holy Queen" it appears that the Mother Superior is caught completely by surprise, although there was a scene earlier where she is in her office hearing the choir practicing their scales. So the Mother Superior should also have been able to hear their early efforts to perfect their 'boogie-woogie' version in the period leading up to the church service and would have known what was coming.
