Wolverine (AKA Weapon X) has been apparently held captive by Stryker in the secret Canadian base over the course of the decade leading up to the film. The problem with this is that when Stryker captures Wolverine at the end of the previous movie, his eyes glow yellow, revealing that it is Mystique in disguise. But we see the actual Stryker had captured Wolverine. In fact, Mystique started her life as a rescuer for mutants at the end of DOFP, so she has rescued Wolverine. But Stryker have shown so great interest in him that he could have hunted him down and captured for good.
