(at around 4 mins) When Logan saves Yashida from the atomic blast at Nagasaki in the well the heat and flame from the blast reach into the well to burn much of Logan. Heat and flame can't enter a cavity like that unless there was airflow through the chamber - from all that we can see there was only one entrance/exit. Secondly, after the initial shockwave and blast dissipate Logan stops Yashida from exiting the well due to further risk of danger (assumedly from radiation). Since the atomic bombs dropped in Japan were the first to be used in history, how would Logan know about the radiation danger? Admittedly this opening sequence was rendered as a recollection by Logan much later, so how much of it is memory and how much is dreamed is open to question.
