It is established that Logan was born with healing ability and his bone claws. Later the adamantium he was injected with got bonded to them and the rest of his bones, and became his metal claws. So Weapon XI should have only gotten his healing ability and his bone claws, not adamantium ones. However, Deadpool would have been given the same procedure as Logan, as indicated by the fact that Logan was just a test to see if Deadpool would survive said procedure.
