A nuclear missile is sent to dispose of the aliens. However most of the aliens are unarmed and humans like Black Widow and Hawkeye are showing to be capable of easily killing them with normal hits and bow and arrows. So the aliens aren't even that good at physical combat. A team of trained soldiers with weapons should had been able to defeat them. Since bullets and missiles are quicker and stronger than anything Hawkeye and Widow, and the other unarmed Avengers would had been able to do. The nuclear bomb was a completely over-reaction. The big flying alien worm would be the only one that would had caused them trouble, but Hulk was capable of defeating those.
