(at around 22 mins) When Marcus first enters the City (Los-Angeles), he calls to a man in the distance who turns out to be Terminator, that then begins shooting at him. This makes sense because SkyNet had to maintain Marcus's cover as an ordinary human (and also explains the Terminator's terrible aim). It's later revealed Marcus is also a Terminator and SkyNet's machines identify him as a friendly because as far as SkyNet was concerned, Marcus had completed his mission and was coming "home".
