Donatello, Michelangelo, Raffaello e Leonardo, le quattro Tartarughe Ninja, in questa serie dovranno affrontare i soldati del Clan del Piede guidate dal terrificante Shredder. Le minacce però non finiscono qui, oltre a Shredder le Tartarughe Ninja dovranno affrontare numerosi e malvagi nemici, come il cyborg Baxter Stockman e altre razze aliene.
